In all the fluff it says that the impirium needs the Emporer to guide the astronomica to giude starships around the galaxy. But what was the impirium before the Emporer was put on the golden throne ?

After his epic life mugging he can't move about and do it...

The Astronomicon was able to beam itself without The Emperor during most of The Crusade. I forget where, but somewhere there is a part that reveals that the Astronomicon is failing, and that The Emperor has to return to Terra to guide it himself, it's one of the reasons he had to accelerate his research in to the Webway.

They still used the Astronomican. I'm not sure if taco or purple is right, but either way the Emperor did not orignally have to be plugged in to it. Either he ran it psychically at a distance, or it was running on its own, and started to fail later, necessitating his permanent control over it.

The Astronomicon exists without the Emperor's influence in any capacity. It ran just fine without him before his internment, it runs just fine without him now. The only way they are linked is that they are both plugged into the same battery now.
The Emperor returned to earth to build the Golden Throne, it had nothing to do with Astronomicon.

This is an actual rule in the actual rulebook. Quit whining about how you can imagine someone's army touching you in a bad place and play by the actual rules.

The Warp was also calmer during the Great Crusade(at the beginning anyway) and the Astronomican wasn't needed as much.
since the Heresy, the Warp has become turbulant again and the Astronomican has become massivly important.

Navigators were there before the IoM was founded.( DAoT). Great crusade fleets had them...
The astronomicon failed once and Malcador disturbed the Emperor in his research. He wasn't liking this interruption but the problems of the astronomican were a good reason to call him. So big E himself allowed Malcador to start the process of depleting psykers to run the astronomican, even when that meant their death.
The Emperor is needed to correct the settings and focus the beam, he isn't powering it himself. Thats what the psykers are good for.

Find a source for that objectively. Every rulebook. It's always been a key tenant of why the Emperor is still important. He holds back the majority of Daemons from flooding the material realm and focuses the Astronomicon. Without him the Imperium would have failed long ago. The Emperor was the most powerful Psyker in the known universe (except Tzeentch who was not well known). He most likely ran the Astronomican from whereever he was. I would not be the least bit surprised if he can still run it when his soul is finally free to roam the Warp.
