When you Fortune a unit within a Wave Serpent does the buff also extend to the Wave Serpent and does it get to re-roll its 4+ flat out cover save also?

Nope, you only fortune 1 unit, wich is either the transportet unit or the tank. But I'm not even sure if you can fortune a vehicle

That's what I thought and have been doing.
We have a new Eldar player who has been doing just that which makes him very had to kill. He also states that Fortune continues for the transport even is the squad disembarks.

You are able to Fortune an Eldar vehicle, as Fortune states "Nominate 1 Eldar unit...", which includes vehicles.
If he cast's Fortune on the transport, then disembarks, Fortune still continues for the transport

Step 1: Read "Multiple Unit Choices" on page 92 of the rulebook.
Step 2: Have him read it.

You may also want to refer him to P3 where it defines "unit". If he misunderstands this then he'll have lots of trouble with other rules as well.

Also have him read the eldar FAQ - If you have a unit with multiple parts - eg, dire avengers, farseer, autarch, then cast fortune on it. If the squad breaks up , ie. characters leave the unit, you have to pick which unit gets fortune, it doesnt stack on them all.

Also remember, embarking != joining. So while an IC can join a unit, the unit at no point joins the transport.
