It seems like something idiotic then to have a squadron of 3 War Walker equiped with different weapon if the 1st has bright lances to penetrate and explode a transport and the second one equiped with a scatter laser cant shoot the troops..
Well, that's completely true, which is why you must outfit your walkers appropriately. The same could be said for Devestators or Long Fangs when choosing their big guns. Taking a 24" ranged multimelta in a squad equipped with 48" missile launchers is inefficient as you'll miss out on one guys shooting most of the time.
Eldar Warwalkers do have the benefit of mass shots with scatterlasers. Shooting 24 times at
BS 3 nets 12 hits, of which 2 should glance and 4 should penetrate vs. AR 10 with S6. That should definitely be a dead transport. Wave Serpents on the other hand have a much lower volume of fire: 4 shots with
TL SL and 3 shots with the chin cannon net 3
SL hits and maybe 2 hits with the cannon. You'll likely get 2 pens (one from each gun) and maybe a glance, which should be enough to take a raider without flickerfields down. Now we're talking straight mathammer here, statistical averages, so of course your actual result are going to vary.
To solve your problem of one squadron/unit shooting at a transport to unload the units inside, make sure to have an anti-infantry unit in range of the transport to shoot the gooey insides to oblivion. If you're running war walkers, try one squad with
BL/
EML and one squad with
SL's.
