I was thinking about running a few Acolytes in my GK army, and want them armed with meltas. I really like the SoB w/ meltas, and I can't seem to find any acolytes with them anyway, so I was figuring I'd use SoB models. Would this be a problem?

I think the company would be stupid if they said that using anything other than their limited range of official henchment models wasn't allowed.
If you want to look at a storyline standpoint, those 2 armies don't mix. Yet go GW, hereticus and xenos inquisitors are in the GK codex. So I don't know if things even have a personality anymore. You can use demonically possessed tanks as your henchmen, people don't seem to care anymore.
Even following the setting, a few models from any non-chaos, non-tyranid army is realistic to have following an inquisitor. There is no line, but at some point it becomes less realistic if there were entire units of them. Except maybe for Coteaz, who has an entire sector and could probably put together whatever unit he wants.
Then you'd have to go look at stats though. The henchmen can't even represent inquisitorial stormtroopers anymore, nontheless the sob's -4 S.
I don't think there is an official rule, so you should pretend it's "do what you want without being totally lame."

I played Ordo Malleus since before it had a codex. |

I was always under the impression that (fluff-wise) acolytes came from a wide range of sources. You know, they could be guardsmen, ecclesiarchy, stormtroopers, some random ordos aspiring inquisitor. The short of the matter is, I can't see it ever being an issue to use SoB's. Though with Matt Ward's treatment of Sisters, who knows...

As long as you tell your opponent what the sisters with meltas count as before the game, I doubt you will have many problems using them.
I would not have a problem with it.

I've been playing around with the same thought for awhile, now. The models are there, all painted up and waiting for codex of their own. Might as well let them out as hench-wenches untiil I can field them on their own.

If you don't give the acolytes power armor then it ends up being a bit of a counts-as situation, but with power armor is the perfect model to use.

Aww cmon... their power armor doesnt really look like power armor, right? I mean it's all small and girlified. And no gigantic pauldrons! I'd say you could count it as carapace

I'd say go for it. Just say they are mercenary sisters.
