If you are playing a team game can you mix independent characters with the other players? And can you use their transpoorts? I know some people do this just for fun but is it really in the rules?

That really depends on what rules you're using.
If you're playing an apocalypse game, the rules state that team members don't benefit from each other's special rues. To my mind, that extends to making use of their transports or joining their squads, but your mileage may vary.
If you're not playing Apocalypse, it's entirely up to you, since there are no rules for team games in regular 40K.

The rules as they are, as insaniak says, do not say that one race can benefit from another's powers, wargear or similar. There is a rule in Apocalypse saying that one race can use another's transports, but nothing about ICs as far as I know. I would agree with insaniak on the point about ICs
So basically, unless the team game is an Apocalypse battle, there is no rule to back you up if you play that way. If you want to play that way, you could make it a houserule

Something peaked my curiosity here.
Every thing so far has been "one race cannot benefit from another race" but what if both players were the same race?
Lets say you had a 2v2 and a total of 4 KFF's on the field. Would said benefit work on ally's units?
Also, regarding OP's question, would you be able to house your ally's nobz in your wagon?

The Apocalypse rules don't care about what races or armies are involved. You can not benefit from your team mates' special rules.
