There's two ways of doing it:
1. in your server folder there should be server.cfg (you might not see this if you haven't started the server before) file which contains settings for your server.
You should see this:

Just change the gamemode to 1 (or 0 I can't remember which is creative)
And save
2. When you have the server running you can type to the bottom: gamemode "player" "x" and then hit enter.
Note that this only changes one player being in creative mode not all. In place of x you put 1 or 0.
Note that if you change players gamemode from creative to survivial while they are flying they will be logged out and teleported to ground.
