Can I allocate a wound on a model (part of a unit) that is immune to them?

For instance: Take Kharn the Betrayer. He has a special rule making him immune to all psychic weapons, but it does not affect his squad. Say an enemy librarian cast Smite at his unit and caused 2 wounds. Can I allocate one of them on Kharn and have it negated since he is not affected by any powers?

Yes. the Wound is a legal wound at the time, that then disappears when you resolve it.
