Ok, so first of all I'm new so feel free to tear me a new one if I misread the rules or there is something I'm missing.

Scenario: 2 squads of say infantry in proximity to each other somewhere near opponent table edge. Kommandos with Snikrot come in from behind as described by Ambush special rule. Is there a way of assaulting both squads at the same time? For example the kommandos are in a 'line' formation (without breaking cohesion rules of course) and they would just smash into both enemy squads while moving in. I don't think the orks would stop to ask who belongs to what squad, apologize and huddle on just one target.

Yes they can, ( I am sure some one much more versed than me is writing a replay but I can give the general) This is a multi assault, you will dclare assault on one unit, now the other members of your squad can move within the 6in, and if they reach the other squad they are fair game.

There must be some sort of limitation tho'. I can just imagine a string of kommandos ready to clothes-line an army from behind.

Yes, it's possible. The rules are on page 34.

Note though that you still have to follow all of the rules for moving assaulting models (which includes moving into base contact with an unbased enemy if possible and finishing in coherency with another model from your unit that has already moved) which can make multiple assaults a little trickier than they might first appear. Unless the units are very close together, it can take some very precise placement and particular movement choices to make it work legally.

Main rule book page 34 describes mutiple assualt.

It basically follows the rules of normal assualt against more than one unit.

Stay in coherency, all models that can get into assault must.

Closest to closest to start.

Again someone with more knowledge will give good examples I am sure, in the meantime read up on page 34.

Yep, usually the hardest part to pulling it off is that each individual model (other than the first) must finish in coherency with a model that has already made it's assault move. But it can be done.
