Most of it is purely from the modelling standpoint, to look like a well-prepared Skaven pirate landing party from a very large ship looking to plunder a powerful port/raiding a long stretch of coastline/joining a Skaven campaign, hoping to get some loot.
The hordes of warriors, slaves and plague monks are considered the crew and boarding parties of the ship. They will be given guns from the Empire and Dwarf kits, fancy hats, eyepatches, peg legs, barrels, cannonballs, ropes and treasure chests. Their shields will also be painted in black with a rune similar to crossed bones. Many of them will also have defaced symbols of their previous clans, to show that they've mostly been taken from other crews. Plague monks are diseased crew members, placed there due to fluff reasons, as I forgot to mention that this Skaven crew is meant to mostly operate around the Lustrian Coast... My bad. Sorry.
Giant rats are just ship rats that have grown to a very large size due to looted warpstone.
The Rat Ogres, taken mostly from other crews, are the ones who haul the cannons or building material and, as such, will be made to look as if their shoulders had burns and wounds, and they'll be painted in pirate colours, given eyepatches or similar pirate memorabilia.
Warp-Lightning Cannons are the Skaven guns on the ships. All the wheels will be painted black with crossed bone runes and they'll be made to look like they've been looted.
The heroes will be given naval coats, hats, eyepatches, spyglasses, braces of pistols and powder bags to show rank. The Warlord/Captain will have two versions - one without Rat Ogre Bonebreaker, to be used at lower point games that might be considered boarding actions, and one with the Rat Ogre Bonebreaker, his personal pet, who carries the Captain into battle.
The Assassin and Gutter Runners will be made to look like scouts and crew watch, with spyglasses and dressed in dark colours to be able to hide in the undergrowth.
The hardest to explain are the Grey Seer with Screaming Bell and the Doomwheel. They're both models that I really, really love and I felt like I had to include them in some way.
The Doomwheel is meant to be a looted, defaced and hastily repaired vehicle used for landing parties that is the favorite weapon of the Captain, decorated with his personal runes and lots of pirate goodies - from parrots to eyepatches, spyglasses, pistols, powder bags, treasure chests on the base and such. At lower point levels, it's dropped.
The Screaming Bell, meanwhile, is going to look like a massively oversized ship's bell, built with algae-covered wood from shipwrecks, stone from a nearby town (or temple...

) and decorated with broken masts, torn sails, crossed bones flags, barnacles, dead fish and various other pirate details, like treasure chests, barrels, cannonballs. Fluff-wise, I'm not sure how to explain - perhaps it's a Grey Seer who hired the pirate crew for some "special" mission, or perhaps he and the pirates embarked upon a voyage to join a Skaven Army and his bell was simply destroyed by a cannon shot during battle and then rebuilt. At lower point levels, it's dropped or replaced by a Grey Seer.

For the conversion side of the army, I think that you should check this out to get a few cool ideas.
For your actual list, I would also add some stormvermin and I'm trying to think of where a screaming bell would come on a pirate ship. Looted possibly? But I have to say I love the horde of clanrats and skavenslaves and the idea of a warlord on rat ogre. Please put up some pics when you can!! Hope it helps

Stormvermin were one of my primary ideas, but the only thing that bothers me... is that they're very, very expensive here. If I can get a much cheaper kit or two off Ebay or one of the few retailers who sell with discounts, I'll add them without delay.
The same goes for Jezzails. My list would be overflowing with Jezzails, if only they weren't so expensive. If I'd buy them for what
GW asks for, then 3 of them would cost more than any other unit in this army!

Once I get a few cheaper teams, 10 or so, then they might be added.
