At my local meta we've came to a consensus that no skimmer can ever claim a cover save or be out of line of sight because its flying above the battlefield. We always found the rules on this vague can anyone offer any advice, is this how others have interpreted the skimmer rules or is it different?
I collect Dark eldar, so, you know...

This game uses TLOS, or "true Line of Sight", my advice is "Get down and look". If you can see 50% or more of the surface area on the armor facing you are in of the Skimmer then it has no cover, if you cannot see that much, then it has cover. The reason for this(even in the BRB) is that the flying tanks and what-have-you are going to be flying low whenever they can and will be making use of cover, especially those without particularly heavy armor(like DE raiders + etc). PS if your friends need convincing: open the BRB to page 16(this works best with the hard-bound version, but not due to Page numbers), show them the LOS rules, and the LOS box out oin the bottom-left-hand corner; then flip to page 62, read them Vehicles and Cover, then flip to page 71, and have them read "shooting at Skimmers", ask them if they can find the rules they are making up. If none of that convinces them that they are attempting to change the rules in order to have an unfair advantage over you, close the book and begin hitting them about the head and shoulders with it(or just stop playing with them until they decide to stop being idiots about the game and have fun).

True, but some of the players at my club have variable sized bases and they usually argue theres a measure of abstraction involved.
Also one guard player at my club claims his vendetta can start the game landed (making it impossible to hit with most things). Is it legal to do that with a skimmer; can any skimmer do this, or just a valkyrie?
For true line of site on say, a raider, what do you count as being the vehicle? Just the base chassis? The sails? The crew? Without the latter two then raiders actually have an incredibly small profile.

RAW the only time you can remove the base on a skimmer is on an Immobilized or Destroyed-Wrecked result. As for what counts as hull, check out the vehicle section (I think) can't quite recall where it is written.

Greebo had spent an irritating two minutes in that box. Technically, a cat locked in a box may be alive or it may be dead. You never know until you look. In fact, the mere act of opening the box will determine the state of the cat, although in this case there were three determinate states the cat could be in: these being Alive, Dead, and Bloody Furious.

No he cannot start his Skimmer "landed" the rulebook states it has to be on it's base, the base in question is a large oval with a clear flight stand.
Personally for the Raiders I count the Sails, there was a debate about this a couple months ago though. However Wings essentially do the same thing as a sail and Wings = Hull.
Raiders have a small profile regardless and it's very easy to acquire a 4+ cover save with them.

Wow; they are some of the Cheatin'-est sobs.
BRB Page 3 your model must be glued to the base that it came with(or a larger one should the opponent agree); the Skimers rules on 71countermand that and allows the base to be removed, but only when Wrecked or Immobilized.
the only permission ever given to alter a model in game is from 3 sources:
1)Battle Damage (if a weapon is not glued in you can remove it should it be destroyed)
2)Weapon Fire arcs(if the weapon can move the Fire arc is a straight line down the barrel to wherever it can move to, or should be able to move to)
3)Immobilized/destroyed skimmer bases(as mentioned earlier)
Without any further Codex specific rule(such as Tau gun-drones detaching from a vehicle) you can never alter your models in the middle of the game, it is; once again, cheating
