Ok, so I'll try and make this as simple as possible to understand. I had a squad of purifiers charge a squad of genestealers. The purifiers used purifying flame and killed 4 genestealers. The opponent removed 4 genestealers, however these 4 genestealers were the only ones in base contact with the purifiers. So my question is what happens next? I'm confused because after PF goes off the rules say blows are then struck in initiave order, but no one is in base contact by that time. Does anyone attack, do they fight as normal, or does no one attack since by the time their initiative is reached they are all out of base contact.

Under the couch

You figure out who can attack at the start of the combat, before any attacks are made.

Cleansing Flame is likewise used at the start, just before attacks are made... it then allows you to go on and make your attacks as normal.

So your sequence would be: move into assault, determine who can attack, resolve Cleansing Flame, make your attacks.

Casualties from Cleansing Flame will not affect who can fight.

Even after the genestealers piled in? That's very unlikely that only 4 of them were engaged.

Might have been a conga line assault where they barely got one genestealer and only three others could make it b2b. But as stated above, you decide who is "fighting" before anything else happens.
