So, the ghost ark doesn't let you put just anything in there. It does allow you to put in Warriors, Lords, Overlords, crypteks, and special characters... So, is there anything preventing me from buying one as a dedicated transport for a group of warriors, kicking them out, and putting in a SC HQ and a 9 man royal court? I'm thinking that a bunch of Staves of Light and some of the crypteks interesting shooting in an essentially AV 13 open top vehicle is something opponents would find fairly annoying..

You would not be able to start the game with the SC HQ and royal court in there, but unless there is some special rule I don't know, you could embark them on turn 1.
