40K would win hands down. A space marine is much better than a spartan. Their stronger, harder to kill, their armor is more resistant, at that just the imperium could beat halo.

The Emperor extends His will to us when we destroy the wicked and impure to reconquer the galaxy in His name. The Emperor leads the galaxy to righteousness, and thus we must petition for His judgement on the wicked... for it is judgement without mercy..

The Spartans are like the Gene warriors that were the precursors to Space Marines that the Emperor used to defeat the Techno Barbarians (NN-tss NN-tss NN-tss). Pretty good, and better than their opponants, but that's it. The Marines are generational leaps forward.

The Covenant would actually fit quite snugly in the 40k universe. The arch-rival to the Tau Empire utterly different ideologically. Replace the Forerunners with the Old Ones.

Remember seeing "Codex: Covenant" fandex's in the past many moons ago that had the jist of:

In Beil-Tan High Command, plotting the destruction of the Mon-Keigh.

40K would clearly win however consider the age difference. the Space marines and all other races for that matter have had 40,000 years to enhance their technology whereas Halo has has 300 or so years. Given the technological advancment made by the humans of the halo universe in 300 years i reckon they would be equal to if not better than the 40K universe if given the time.

But they haven't so...

hmmm... Eldar have webway access, Forerunner can wipe out all life in the Galaxy. I'd vote draw but with a very few Eldar surviving. Though it could be considered a victory, there wouldn't be nearly anything to claim victory over and they would be ridiculously easy to blot out at this point.

Forerunners had also advanced warships and light-based weapons. Read up, it's cool.

If the forerunners fire the halo rings, they kill most of themselves as well, except those on shield worlds like Onyx. Also, I'm not sure if the Forerunners are experienced in combat against a "traditional" enemy, they have more experience fighting the Flood and they still lost "technically" they ended up killing themselves and not totally irradicating their enemy.

Their armor and weapons were not working against the Flood. All their plans either treated them as a disease or a barbaric alien.
