Just a quick check here. Wanted to make sure I was right and ArmyBuilder was wrong.
Can you give more than three special weapons to Warrior Acolytes assuming you double them up? For example, the following:
Acolyte - Meltagun, Flamer
Acolyte - Meltagun
Acolyte - Meltagun
Technically, it's 4 special weapons, but the limitation in the codex reads that it's up to three acolytes that may exchange their weapons.
Does this sound right?

Depends, do WA have to trade in weapons for the special weapons, and if so, what is traded in?

Greebo had spent an irritating two minutes in that box. Technically, a cat locked in a box may be alive or it may be dead. You never know until you look. In fact, the mere act of opening the box will determine the state of the cat, although in this case there were three determinate states the cat could be in: these being Alive, Dead, and Bloody Furious.
Orks always ride in single file to hide their strength and numbers.

Same wording as in the IG codex. Laspistol and/or chainsword.

So, (just to clarify)
A trades Laspistol for Meltagun, and chainsword for Flamer
B trades Laspistol (or chainsword) for Meltagun
C trades Laspistol (or chainsword) for Meltagun
Sounds right to me. You need to remember though, Army Builder isn't always right...

Per the wording in the codex, Army Builder is correct. Upto three Warrior Acolytes may trade their laspistols and close combat weapons allowing up to six 'special weapons' (flamers, meltaguns, etc) on those three models.
