This is going to sound a stupid question but does Lord Asterian Moloc's preferred enemy Space marines apply to Grey Knights? They certainly aren't in a chaos book!

I would say that Preferred Enemey: Space Marines would cover any and all flavor of Space Marines. But that's just me.

Since it's IA... I would agree with this assessment. Heck without further clarification I would say it applies to Chaos Space Marines too.

However, if it was to apply to all Space Marine variants it would say that. IA9 and 10 only uses Codex Space Marine (and 1 army using Blood Angels).
