So, I just realized that I may still be thinking too much about 3rd edition, when looking at the SM codex...
I don't see anything that specifically says that the Command Squad/Honor Guard squad you'd get access to from taking a chapter master or captain (respectively) require they're taken with the commander in question. Is this correct, or am I overlooking something?

They are an HQ slot, but don't use up a spot on the FOC. As to whether or not the CM/Cap'n have to stay with them Idon't know if they are a retinue or not.

They are completely separate units if that is what you mean. you can attach the caption/master to them or have them roll separate if you like.
