Scenario1:
Squad of three Kans, all with the same wargear, is hit with 4 glancing hits and two penetrating hits.
Do I allocate the hits like normal? Rotate around the group?

Scenario2:
Squad of three Kans, all with different wargear, is hit with 4 glancing hits and two penetrating hits.
Do I allocate the hits like I would in a complex wound allocation situation?

All squadrons are treated like complex units, so equally then resolve each vehicle separately. So you can stick both pens on one kan if you want

Cause it sounds like you just said, distribute equally, but then it also sounded like you said put them where I want...

You must allocate the glances/pens equally by number; that is, each Kan must have one before you can give any of them a second. However, you get to choose which particular hit goes on which particular vehicle, meaning you could end up with 2 Kans with 2 glances each and 1 Kan with both pens.

You have 3 Kans (weapon loadout doesn't matter) that takes 4 Glance and 2 Penetrate.

You have a total of 6 "wounds" that you need to distribute. So, you have give out 2 to each Kan.

The following are allowed:
Kan A, 2 Glance; Kan B, 2 Glance; Kan C, 2 Penetrate
Kan A, 2 Glance; Kan B, 1 Glance 1 Penetrate; Kan C, 1 Glance 1 Penetrate

I've been playing a year + now, and never actually seen this happen, but I'll be playing some Necrons this weekend, and I suspect rapid fire Gauss to bring it up.
Wanted to be prepared.

You allocate, same as anything else. You then group them as if each vehicle were a complex, distinct unit - even if they are all the same. Meaning you roll 2 pens on one kan, usually

I run 9 kans with my orks, and I've never had to stack the pens/glances yet either. You simply allocate, take your saves if you have any, and then resolve.
