Having read the Grey Knight codex for its fluff I found an interesting part about the Knights having "Teseract Labyrinths" and moving on to state that the ones the carry are possibly the only ones they have left as tensions with the race that provided have grown hostile. I also play Necrons and Necrons have these labyrinths in their wargear. I find that for the Necrons to have such an amount at their disposal would make them the progenitor of this technology and therefore suggest that the Necrons and Grey knights were once allied or at least merely trading.
Thoughts?

Considering both their books were written by the same guy, many of us probably feel it's been intended to subtly hint the Grey Knights may possibly have traded with them at some point previously, before wider hostilities arose. The fact that Grey Knights use alien technology is the least of people's ire with their latest carnation. As for the Necrons, anti-warp weaponry is an element that has long been associated with them so it seems fitting.

No. It is unlikely that they have been allied, as necrons will not ally themselves with lesser species. They will, however, allow for a ceasefire in order to eliminate a greater foe (see : Blood Angels/Necrons), but they will not ally. Similarly, the GK will not ally themselves with xenos.
Trade is also unlikely.
What is likely is that an ordos Xenos inquisitor somehow managed to salvage some necron tech from a tomb world, and got it to work with out vaporizing himself.
Or he stole it. That works as well.
In very rare cases, some overlords may give such tech to inquisitors as "gifts", though it will most certainly not be out of kindness (see: Trazyn)

I would agree with you outright if the passage did not read "The Grey knights relations with the mysterious creator race have deteriorated to the point of hostility" This passage suggests that there was good relations and elsewhere in the codex it states that races have worked together to create the Grey Knights Armaments. These labyrinths could have been provided out of necessity to further the Grey Knights cause considering if the Daemons wiped out all the human bodies in the galaxy the Necrons would not have anything to biotransfer back into. This could have been an act of necessity.

The only Inquisitor with a tesseract labyrinth is the character one Inquisitor Valeria and there is a sidebar story in the Necron codex that describes how and why Trazyn sent it to her.

The Necrons probably just mistook the emporer for a particularly poor-kept tomb lord. From there, it was just a simple matter of making sure their equipment was glowing with the right shade of green, knocking on a tomb world's door, and being all "BEEP BEEP BOOP. Howdy neighbor! Do you happen to have any tesseract labyrinth about? We're fresh out. BEEP BOOP."
Actually, yeah, someone slip that in to Mr. Ward's notes. He'll be like, "Wow, I don't remember writing this at all, but I must have, because IT IS FREAKING AWESOME!"

Another great reason to have various arms of the inquisition butt heads!
I do think that particular arms of the shattered Necron dynasties might be some of the xenos most amenable to cooperation with the imperium forces. Especially imperial forces that are more about maintaining a functioning civilization that blind hatred and manifest destiny. Some necron characters, the thinking ones, seem belligerent, but to have things that are more important to them then just butchering everyone and everything else in known space. An important part is that they also don't have to motivate their troops or do much rationalizing of their decision making to make things go their way either.
They do happen to be aloof, childish, enigmatic and possessed of unimaginable power and very little concern for life, so they'd made poor allies to judge.
I'm not sure if I'm entirely down with the Matt Ward treatment. I have to say though, the grim dark universe where everyone hates each other and shoots on sight, unless psychic warnings of the future are necessary is getting kinda old. I can see reasons for there to be hilarious diplomacy from time to time.

Side bar on pg.59 of the Necron dex explains the situation. Basicly it was sent to Valeria from Trazyn as a trap to "repay" her for attempting to invade his vaults and galleries on Solemance.

I think it could very easily have been a case of she sent something that was dangerous, but also useful to him, so he is repaying that in kind....or he's just a mildly deluded, sarcastic prick

I think necron's have always showed a willingness to work with others, or at least interact with them. I mean, what do they have to lose, they feel pretty secure.
They certainly had no problem seeking out and making the star gods welcome. They only really went against the old ones, in the new fluff, as a big political ploy for unity, and because they wouldn't share their super cool technology. Many of the current characters share traits with the old C'tan that seemed more than happy to get sassy and manipulative with others for fun or profit.
also in the new fluff they seem a lot more willing to admit their own needs. They aren't perfect, and they acknowledge that, at least the ones that aren't insane. Many have goals, whether to restore unity, to rule old territory, or to recover from the costs of necron-ification. Makes it hard for me to think that some of them can't play nice for a goal.
But seriously, I don't put too much stake into it. This is an easter egg. We are supposed to notice it and wonder and think it's super cool and then bugger off because we aren't going to like the half assed answers if we go looking for them.
