Can the Imperials make the Webway beneath Golden Throne safe again (clear all daemons and make it safe again)?
And can they finish and probably use it some day?
Or, is only the Emperor capable of understanding and repairing it?

The only one who knew the secrets of the Golden Throne were the Emperor and Malcador. Both are dead. The Throne itself predates the Imperium and is a product of the Dark Age of Technology.
Not only has the Imperium lost the technological known to complete the Webway project, Messing with the Webway now would be considered heretical and anyone who proposed it would be purged. Keep in mind doing so would invariably involve removing the Emperor's corpse from the Throne. Good luck avoiding the Custodes bolt round when you try and move him.

Also Magnus broke some irreplaceable bits when he barged his way in without knocking, when he tried to warn the Emperor about Horus (according to the HH novels anyway)

The webway was developed by the Eldar, iirc, and even they can't repair or maintain it properly anymore.
Big E knew how to utilize it long enough to weaken the Chaos gods prior to ending them but I don't think he knew how to build more webways necessarily. At least that is what I have gotten out of the novels.

By the Old Ones IIRC, but the Eldar and their dark cousins are the ones that know it best these days.
It is ,to a degree, self repairing, but huge swathes of it are beyond repair or compromised.
Making a gate into an existing webway tunnel is possible, and both chocolate and vanilla Eldar do so regularly (the DE can throw around temporary gates also), and it can be forced into (as the Dolmen Gates the Necrons use do), but building new webway sections would be very hard.
The DE can manipulate and modify the webway (making stuff connect up without having to travel the intervening 'distance' for example, but making all new webway tunnels isn't really addressed outside of the BL novels IIRC.

In truth we pretty much need the Emperor to fix it - it was his project in the first place.
The Webway is a creation of the Old Ones who are the only species that know the full extant of its workings.
The Eldar (being that loyal servitor race) were taught many things about the Webway and how to manipulate it. Of course even saying "The Eldar" implies a monolithic block as if the Old Ones just walked up to the whole species and dropped a textbook down on them. Knowledge of the working of the Webway was Asymmetric and spread out only to those who need to know.
perfect example - the Laughing God is said to be the only Eldar being to know all the Gates and Ins and outs of the Webway. Then again, given that he might be an Old One himself - the point may in fact be moot.
It seems the Emperor's plan was to use the Webway instead of hurtling through the raw Warp itself. However, the fact that he handed over the leadership of the Great Crusade over to Horus and had to be at the "work site" 24/7 implies heavily that he was the only one who had a full knowledge of how to get the project off the ground and make it work.
If Humanity wants access to the Webway using that method - we Need the Emperor back...that or a highly detailed set of plans.

Only way the Imperial Webway is going to back on track is for the Emperor to come back. Reading between the lines of the HH novels, this is how the Emperor intended to build a new tunnel. Apparently, He knew how the Webway functioned, but also that Human technology was hundreds of thousands of years too early to replicate it's construction materials. So, He would shield a new section with His/Magnus' powers, and after it connected to the Eldar network, the Webway's own self-repair mechanism would encase the new section with the original material. This process would be repeated on other damaged/new sections. Everything is directed from the Golden Throne though, so the Emperor's return is the only option. Not to mention He'd have to start from scratch; as Magnus has pretty much destroyed the previously-completed tunnel.
