If I charge a unit of immortals with my wyches, I wipe them all out and gain a pain token, after that the lord gets up because of everliving and he charges me and dies again, would I get another pain token from killing the lord as he now acts as a unit of just himself.

The Lord is for all intents and purposes a member of the squad, so you get a single token for them once they all stay down.

edit: the relevant stuff from the Dark Eldar FAQ as a bonus. ;-)

Q: When does a unit with Power from Pain gain a pain
token for destroying a model/unit with the ability to
return to play. For example a Necron with the We’ll be
Back special rule. (p25)
A: The model/unit must be completely destroyed so the
unit will only gain a pain token once the model/unit is
completely removed from play. In the case of a
Necronunit, a pain token will be generated once a unit
has been destroyed (even if some of its models have
returned into other nearby units).

Q: Do upgrade characters generate a pain token if they
are killed? (p25)
A: No. Non-independent characters of any kind that are
in a unit do not generate an additional pain token.

Spetulhu has it correct, you don't gain one from the immortals until the lord stays down. so in your example you wipe out the squad and the lord rolls his EL roll and succeeds then you gain no pain tokens, after the lord charges you again and dies and fails his EL roll then you would get your first and only pain token from the squad.
