There is one thing I am unsure of about the Space Marine legions and the traits passed on to them by their Primarch.

For example the Night Haunter has eyes like that of a Nostraman, yet did not come from Nostramo. His Astartes have Nostraman eyes but many were created before he was found.

How can this be?

There are other oddities with the Primarchs that don't make a lot of sense, can they all really be attributed to Emperor/Chaos did it/just as planned?

Depends which continuity you take as true. The HH series likes to present the legions as having their trademark characteristics prior to their Primarch's reclamation. The original canon did not.

"'players must agree how they are going to select their armies, and if any restrictions apply to the number and type of models they can use."

This is an actual rule in the actual rulebook. Quit whining about how you can imagine someone's army touching you in a bad place and play by the actual rules.

Could be the Geneseed and happenstance that he landed on a night world.

I think that the scattering of the Primarchs was somewhat determined by the Chaos Gods, concerning the traitor ones at least.

I figured defining traits like the Salamander's skin tone or the Night Lord's eyes were all genetic mutations of the geneseed. That way even the terran-based marines would still have had these mutations before their primarch was found.

Well, like I said, in the original canon, this was not the case. Salamander's skin didn't change until they got to Nocturne, for example. The HH series presents these divergences as happening prior.

Ive read into this. Its because the astartes were genetically created with the genes from their primarch. And when the emperor first set off on the crusade and started rinding his sons he handed over their leigions to them

As things stand (per the execrable Deiverance Lost) it requires either unfeasibly vast coincidence or embarrasing levels of "just as planned" to explain why the Primarch with wolfy genes landed on a planet called Fenris. Prior to that, the sensible assumption was that the Primarchs' defining characteristics were shaped by the worlds upon which they were raised, characteristics they passed on to the legions after their recovery. Evidently, the way this made sense disappointed Gav Thorpe.
