ok here goes. i had a marauder unit lose combat and flee from an ogre unit. the marauder unit fled 11 inches clipping another marauder unit 5 inchs behind it. that second marauder unit panics and then flees itself 10 inches. so in all the first marauder unit fled 11 inches from ogres and the second is a total of 15 inches away. the ogres roll pursue of 16 inches. heres the question. does the ogre unit also run down the second unit of fleeing marauders as they cant flee twice in a turn or do they stop one inch away?
we ruled that both units were destroyed because the second unit can only flee once in a turn.

I see a couple of problems here-
For starters- If a unit breaks from combat, and their opponents elect to pursue (or fail to restrain) then the unit is wiped out where it stood, and it isn't moved at all.
Secondly, how were the Ogres pursuing farther than 12 inches?

Whats happens is this.
Both players roll their Flee/Persuit rolls.
If the persuing unit's roll is higher then the fleeing unit, the fleeing unit is immediatly caught and destroyed.
Then the persuing unit is moved the distance they rolled, potentially overrunning into another unit. In which case they count as charging.
If the Fleeing unit's roll is higher, they are moved that distance(bouncing through friendly and enemy units they contact) Then the persuing unit is moved the distance it rolled, potentially overruning into another enemy unit.
So in your situation, your Marauder unit would have been caught and killed and the ogres would have overrun into the 2nd marauder unit. No panic test would have been taken by the 2nd unit as they were charged(and no charge reaction is allowed against an overrun)

As noted above the first Marauder unit is immediately eliminated (assuming the Ogres equalled or beat their roll) then the Ogres finish their pursuit and maybe contact Marauder unit 2. However the Ogres cannot pursue more than 12 inches as that is the maximum that can be rolled.

Presumably they were rolling Movement + 2D6 for fleeing units, which as noted is incorrect - you cannot move more than 12" with a pursuit movement
