I've got a new necron army and I dont know how i'm gonna paint them. I've got an idea that they're gonna be the basic Sautekh Dynasty, but instead of green energy - its going to be red. Would painting the gauss be a problem?

I find that painting red into crevices or lines is easier than painting red on flat planes. You shouldn't have any problem.

i believe army painter produces a red primer that would be great for this. at least i think its army painter. anyways just use that to prime the gauss rods then start drybrushing your color scheme over that. the red primer will be able to get into the crevices
