If I want to make a model for a tournament that uses WYSIWYG rules, do I have to use GW or FW models? Or can I sculpt my own models from the ground up? That is to say, if I want to make a boltgun, does it have to look exactly like a boltgun? Or can I just call it a boltgun and make it look like not-a-boltgun?

WYSIWYG is about your opponent being able to tell what is what.
So as long as your opponent can look at your army and pick out the guys who have boltguns from the guys who don't, where the part came from originally is more or less irrelevant.
Unless, of course, the event you're playing in has a 'GW only' rule in place.

I don't think that's the case in actual GW stores though. You probably need to use exclusively GW/scratchbuild with GW bits models there.

Fair enough, so just make sure that they look differently enough so I can say, "this guy is basic and this guy is special". So my opponent doesn't have to constantly ask what is what?

Just to clear up any grey areas....If you are playing at a GW event, and the manager/organizer is adamant about following the rules, you can only use GW, FW, or parts you made yourself. There have been other companies that were licensed by Citadel to make GW items, and these are also legal, even if the company is no longer around or no longer has the license.
So no sneaking in other company's toys or demons in to your army.

At my local GW store, third party bits are ok so long as the base model is GW. So Chapterhouse parts are fine. Sadly that means no AoW models for me though D:

I've actually used a few older non- GW fantasy figs mixed in with a WH army in a GW army without any objection, but yeah, I guess GW stores would tend to be the remaining place where GW-only is still consistently in effect.
