Hey, recently picked up some pewter LotD space marines, and had a blast drilling out the gun barrels in their bolters, however one marine comes equipped with a flamer, this poses a problem. My question is, do you think it would look good if I were to drill out all of the holes in the flamers muzzle (so you could see right through them)?

Imho probably not. Drill the front of the barrel would probably work better.

I have a modelers drill kit, it starts with a 0.3mm all the way up in 0.05 intervals to 1.8, I'm not saying it's what you need, but for doing flamers, a large bit and a smaller bit for the sides is whats needed

The holes are already the correct depth to represent a barrel shroud. Drill any further and you're drilling holes in the side of your barrel, which doesn't make much sense (on a flamer anyway).

The cover with the holes is just meant to provide air intake to cool the barrel and feed the flame in the front, while keeping hands from being burnt. If you drill into the barrel via that cover, you're opening the barrel up prematurely.

That said, do what you like. If it looks good, go ahead and do it.
