I was wondering, beside the most obvious enemies, the Space Marines and the Imperium. Does Chaos have other enemies they have to fear?

"Chaos" doesn't even fear the Imperium, really. Mortal servants of the Ruinous Powers are still susceptible to human emotions, and so these sorts, individually, might fear any number of things (and may even be "gifted" with new phobias by their patron Power...) but the Chaos Gods themselves, and Chaos Undivided as a whole, really doesn't fear anything at all.
There's plenty of things that oppose Chaos, though. Pretty much any of the major factions that don't have eight-pointed stars on their Codex covers oppose Chaos to some degree or another. Unlike Warhammer Fantasy, though, there's no Gods of Law to oppose the Gods of Chaos.

Ok I kinda put it wrong  I know they don't fear anything, but I was wondering, besides the Imperium, who else would have the might (troops/logistics/knowledge/...) to oppose Chaos or have it on their agenda to destroy Chaos.
For example:
Would Tau engage in a big conflict with Chaos (as they don't really have any problems with them so far) ?
What do the Orks think of Chaos? They love violence but do they have a reason to oppose Chaos, besides the fun of war etc...
How about the hivemind (nids) ? Do they even comprehend what Chaos is?
I hope I am a bit more clearly now to what I want to know :p I am not so good at English

If the Ruinous Powers decided to do it, they could end the Tau Empire in a fortnight. The Tau have a dim presence in the Warp... they're not Untouchables. They would be like a sushi smorgasboard to the limitless armies of the Warp, were things like the Imperium not keeping them busy in other areas.
The Orks are hardwired to oppose anything that isn't Orky. Chaos isn't Orky. Gork and Mork aren't Chaos Gods (and, in fact, are said to be more powerful than any of them) and as all Orks follow Gork and/or Mork, Chaos-worshipping Orks are rare.
It is unknown what the Tyranids think of Chaos, if they think of it at all. It is known that they are, for all their alienness, living creatures of the physical dimension, and have not exhibited a propensity for trans-planar travel. Also, the Shadow in the Warp effect caused by the presence of the Hive Fleets does disrupt certain influences of Chaos... but this is not to say that isolated pockets of Tyranid organisms could not become tainted, or that a particular Hive Fleet might take on some of these "beneficial" mutations and thus be damned as some sort of mutant-Tyranid (growing the obligatory skulls and spikes and eight-pointed stars)... but whether this would affect the Tyranid species as a whole is unknown.

Big E is not a God of Law... he's just a super-powerful psyker with trillions upon trillions of people believing in him.
This is, of course, assuming that the propaganda written in all the Imperial codices is true, of course, and he's not really just a corpse on a throne.

It is strongly implied in the Horus Heresy novels that the Ruinous Powers feared the Emperor (calling him "the Anathema"), or at least feared the outcome of his Great Crusade and the spread of the Imperial Truth sufficiently to unite and invest what appeared to be a considerable portion of their energies into corrupting Horus to prevent the Imperium from becoming what could have been. Beyond that, however, we just don't know. The inner working of the warp and its denizens have (quite correctly) been kept opaque to us by GW's writers.
Given that, I wouldn't expect anything of a lesser scale than the return of the Old Ones, the full re-emergence of the C'tan, or the rise of another Emperor to bother the Chaos Gods.
The followers of Chaos, on the other hand, have much to fear. The Traitor Legions have forfeited their birthright as rulers of the stars to become the playthings of the warp, trapped in endless, futile struggle at the whims of their masters; if they fear nothing else, they nonetheless fear to admit this. This is what makes them tragic figures, rather than merely spike-covered badasses. Mortal followers of Chaos live lives ruled by fear: fear of their masters' mercurial attentions, fear of discovery, torture and execution by the Inquisition, fear of the thousand other terrors of a hostile universe.
In the grim, dark, etc., etc., if you're not afraid, you're either mad or dead.
