I've only read a bit of the new rules but with the alliances section (where it tells you how many of what you can have eg. 1hq 2 troops)
Does that mean i can run two different armies.

Kind of, just look in the rulebook to find the specifics, but it is more like 1 and 1/3rds armies than two armies.
