I guess you are playing the 28 mil Inquisitor variant, rather than the 50-something version it was initially? Otherwise your guy is going to look like a child beside everyone else.
And to do with the cape...which legs do you mean? There are a lot of cadian officer models, and the Company Command Squad box has a lot of legs which can be used on the commander...
Also, while the catachan head is cool, I'd go for a more regal, snotty, uppity head, I mean after all he was a high ranking well respected member of the Imperial Navy (not exactly known for their good manners to others, see most books where they interact with guard or others) and a (probably) rich and powerful Rogue Trader to boot. But that is just me, if your character is a more swashbuckling, pirate-y rogue trader then it does sound like a good head choice, just make sure your play style reflects that.
Story;
I don't know if Rogue Traders normally serve in the Navy, I always thought it was a family warrant that they received years and years ago, and it was the kind of thing you would get into from early life. Perhaps he could be the second son, who also had a thirst for sailing the darkness of the void, but had no place in the family structure, until his older brother was killed by someone (an opponent in your campaign perhaps?) discharged from Imperial service because of the power of his family's ancient rogue trader contract, he now commands his family's trade empire. Or something like that, you'd need a reason why he was in the navy to start with, and how he left.
Equipment;
In regards to his weapon, I don't know if a vibro weapon would have the same effect as a power sword...A power sword is sheathed in energy and what not, a vibro weapon is really different...
