Is there a WHFB equivalent to 40k's Apocalypse games? Because I'd love to build an army with nothing but Chaos Knights in it... or maybe a formation of Hell Pit Abominations.

Storm of magic is pretty much the apoc equivalent but like apoc there are some very silly things and some very broken things you can do with it.

Storm of Magic is it.
The thing with Apocalypse is its main feature is it does away with the FoC, and adds one particular mission which is an objective based mission. The datasheets for formations and epic units are just gravy.
So considering that the WHFB percentage system is nowhere as limiting as the 40k FoC, that kind of thing wasn't needed for Fantasy. Storm of Magic adds scaled up Winds of Magic (which is the real limitation in large normal games) and a new scenario. The gravy is allies and scrolls of binding.
So Storm of Magic is what you are looking for in regards to a 'Fantasy Apocalyse' expansion.

Honestly, Storm of Magic isn't a good appoc equivilent. Its really all about some really devestating spells and having choice of monsters from other books plus some generic monsters.
I think the best way to get an Appoc version of Fantesy is just to play a really big game and change the Winds of Magic roll to something larger. Maybe 4D6 of dice(Power pool is total. Dispel pool is the 2 highest dice)

As said before, Storm of Magic opens up the dynamics of the normal game with scrolls of binding and beefier spells but the % system generally allows for large and enjoyable games in the 5-6k range. I think the biggest issue is finding players with a collection sizeable enough to actually field a fantasy army that large.
Also, I've never been a fan of Apoc games. A long drawn out set up followed by the game ending after 2 rounds of shooting from a plethora of Reaver Titans and what not. The juice never seemed to be worth the squeeze.

One reason why I think that large games of Fantesy are better because there arn't things that can end the game on turn 2, especially in the 4,000+ range. Not even Purple Sun or the other 6th spells can do that.
Just a scaled up game of normal Fantesy with a slight tweak to the Winds roll for scaling purposes.
Storm of Magic has some cool things, but I think that game devolves too easily into just Wizards horking big spells around from on top of objectives while the normal troops and monsters just kinda flail around waiting to die.
I like Appocalypse 40k games, but Storm of Magic is just too wierd.
