I am wondering what type of units Alpha Legion can use. Since they have mostly resisted Chaos could they still field cult marines and it be fluffy.

I would say that they could use any cult troop. The Alpha Legion will go to any means necessary to achieve their required outcome. If that mean enlisting the assistance of Plague Marines to hold a location whilst the Alphas infiltrate or if they require Bezerkers to assault a bastion whilst the Alphas infiltrate, again
The cult troop would not necessarily be Alpha Legion itself.
There have been reports of mutated Alpha Legionnaires that only reveal their mutation at the last minute to cause fear amongst their enemies.

The Alpha Legion would make use of all tools at their disposal. But that's what they are tools. The AL would not undergo berzerker surgery or the Rubric, they may be seduced to Slaanesh or nurgle but not routinely.
I'd say the likelihood is that they would make use of wandering units of Thousand Sons, Berzerkers, plague marines or noise marines. But for the most part wouldn't be members of the AL themselves.

I suspect that any Alpha Legionaire that joins one of the cults soon finds himself kicked out of the legion or sent on a suicide mission of some sort. Cult troops are just too unreliable, and they have loyalties to their patron power and not to the legions.
Can you imagine the level of paranoia there would be in a situation where some 1k Sons were working with the Alpha Legion? Both sides would spend all their time trying to figure out how the other group would try and screw them. Nothing would ever get off the ground.

Nah, it would just be the Cult troops that are paranoid. The Alpha Legion knows exactly whose who. That Plague Marine with the meltagun? Alpha Legionaire. That Alpha Legionaire? Its actually a brainwashed guardsmen with a very clever disguise.

Mutated Chosen Chaos Marine

In the last codex with AL rules, the marines themselves couldn't be dedicated to any god, but they did start cults as a means to undermine Imperial rule and allow them to summon daemons using the regular human cultists. So since cultists are no longer allowed, they could use cult marines to achieve the same ends, but they wouldn't be members of the Legion, probably just renegades or cultists they used captured gene seed from a loyalist chapter on.

O'yeah, the Alpha Legion starts Cults. Just Undivided Cults. The vast majority of chaos worshippers arn't aligned with one particular god. Most follow the entire pantheon, including the minor dieties.

Alpha Legion has numerous Daemon Princes and has done things like opening up Warp Rifts/summoning Daemons on a regular basis. You can't "fake" that. Alpharius may have originally not be Chaotic, but the Legion has fallen over the last millennium.
