I normally play Imperial Guard, but the idea of doing an Inquisition-style army list is... well, tempting. So... if I were to do such a thing, I'd probably be using Guardsmen to represent the Henchmen (I'm assuming this is what everyone does). That being said... do Henchmen have official colours, like the green and tan of the Cadian army? I could always use my existing Guardsmen I know, but if they have official colours I'd like to know what they are.

I think they have no official colour scheme. They are specially recruited by the inquisitor.
You could either tie their colour scheme with the inquisitor they are serving or go with the traditional inquisitor colours (black, red, and white).

But I think you are confusing henchmen (unique individuals for the HQ) with Inquisitorial Storm Troopers (whole squads of troops).

I should have specified more clearly. The Henchmen I'm thinking about using in particular are Acolytes. Do they have unique colours of their own or no?

Acolytes/companions in all of the fluff are usually individuals with their own styles and fashions. From a modeling point of view, it's an opportunity to paint them however you want.
