Simple really, I've just finished an army and want to use it in its entirety but am I at a disadvantage because Im not using allies?

No, not really. You can make very good lists without allies.

I shall rule the world someday utilizing my cuteness. And I already have one minion to help me do it!

Allies can be very useful filling parts in your army which it cannot accomplish, like a shooty army with a cc-oriented detachment, say for counter-strike, or an assault-based army with shooty-oriented detachment able to provide fire support.

I'd take allies in higher pt games, say 1750 or larger.

The whole idea of Allies is to provide your main army with something they lack, e.g. Tau give Orks some great long range anti-heavy armor or anti-TEQ firepower or using Eldar or Space Wolves for anti-Psyker. Of course you could also use Allies to make completely broken combinations like the Eldar/Dark Eldar Fortuned Harlequin and Shadow Field Archon unit. So look at what your army does, what it is good at and what armies you have trouble with. If you can't come up with reliable solution with your own codex, turn to another.

And wuestenfux just beat me to the general gist

Nevertheless, good points.

The Eldar/DE combo is nasty but their weaknesses can be exploited.
Flamers can do it or a vehicle (say a Rhino) positioned in such a way that the closest model is not the Archon.

This. Honestly the only reason I am considering allies is because it looks cool.

Allies is a great opportunity from a modelling perspective to add a little variety into an existing force. And if you intend to start a second army having finished the first then starting with an allied detachment will give you a chance to play with your new units without having spent out on a completely new army all in one go.

I personally dont want allies i like my pure SW force, but when i face my mates BA flyer and fail to take it out before its in my deployment and droping off its cargo i kinda feel like i'm being forced into either taking IG for hydras, or buying aegis defense lines.

Buy a bastion. Paint it like your SW and put a banner somewhere in it and now you have a small outpost instead of the oh so usual aegis

Allies aren't a necessity at all. It's entirely possible to make a good list without allies.

It's not Ideal but I love bringing Ork allies with my Necron, their units are hilarious and their lootas make great anti air units.
