Does the Command squad become scoring if you take Guard as Allies of convenience?

Depends on which command squad.

The Platoon Command Squad, where their standard only counts as an extra wound done in CC for morale purposes does, because it is part of the platoon and is a troop choice.

The Company Command Squad, where their standard provides the cool leadership re-roll, doesn't score, as they are not a troop choice.

So where does the regimental standard come into this? It seems you put it in the title and then forgot to ask a question. If it's "does the regimental standard work for allies?" No, it does not. Not even battle brothers. They Faq'd it so its codex IG units only.

As for scoring, company command squad (your hq choice) cannot score. A platoon command squad, which can only be taken as part of an infantry platoon, can score, provided they're battle brothers or allies of convenience.
