I know that if you take an HQ with a mark of chaos it unlocks the relevant marked unit as troops, but can you still take said marked unit as an elite choice? This way you could have a total of 9 squads of berserkers for example (not that you would want to, I'm just curious).

The rule stipulates...
p93 (for Typhus) - In a primary detachment that includes Typhus, Plague Marines are troops choices instead of elites.
It doesn't say "may be treated as". It says plainly that they are treated that way instead of elites. You can only run 6.
It's the same for Lords and the other SCs that unlock elites as troops.

I'd say same thing as Coteaz and warbands.
They are no longer Elite options and may only be taken as troops.
