Can a seeker missile make use of additional markerlight hits to reduce the target's cover save?

If I remember right, you'd have to choose to remove cover saves against the one unit from shots fired from the vehicle with the Seeker. The seeker counts as being a shot from the vehicle and the vehicle can shoot at a completely different target than the missile, but the cover removal only affects the one enemy unit against the one vehicle unit.

Only if firing at the same target as the seeker. Otherwise the other guns get no benefit if firing at a second target.

The markers always did benefit vs the marked enemy either way.
