I do not play or play against Tau often. If you have a vehicle that can receive cover saves from 2 different sources, do tau have to negate both. For example, the Tau target my battle wagon. I have a truck in front of it which gives the battle wagon a 4+ cover save. The battle wagon has a Big Mek on it giving it a 5+ cover save. Do the Tau just have to negate the best of the 2. Or do they have to work on negating the 4+ first then work on the 5+?

Markerlights give you a -1 to cover saves so if they expend a marker light you would then have a 5+C and a 6+C, then they expend a second and you have a 6+C only, finally they expend a third and you ahve no cover.
On a side note why would your trukk be giving your battlewagon a 4+c rather than a 5+c does it have soem sort of special rule?

From what I understand, if over 25% of the facing is covered you get the 4+. Don't have the book, but had it pointed out by a friend in his book.

Each marker-light hit would subtract 1 from your cover save regardless of which one you used. Even though you have two sources of cover you would still have to choose which cover save you wanted to use which in most cases would be the better chance (4+ over 5+) The marker-light would then be applied to that source of cover. It follows the same rules as other saves in that you can only use one save per wound, kinda like how you can choose between using an armor save or an invul save but cant roll both.

99.9% positive it's 5+.

The part he showed you was 25% obscured by ruins. Ruins grant a 4+ cover save, a trukk would only grant a 5+.
