More specifically, (via Lexicanum):

The first batch of Alpha Legionaries were notably tall and strong even for members of the Astartes, physical attributes which suited Alpharius' focus on misdirection. For the Primarch put into place a directive that, as far as possible, all Alpha Legion marines had to attempt to look alike; and the visage they patterned themselves on was that of Alpharius and Omegon. As a result, all Alpha Legionaries were at the very least shaven headed, with many going so far as to have cosmetic surgical alteration. Their height also made it easier for them to be confused with the Primarch, although the twins were still the tallest in the Legion. When asked by non-Legion members, all Legionaries gave their names as "Alpharius", even when more than one was present.

I took it as just a Alpha Legionaire not the primarch himself. Having a legionaire isn't really out of the scope of this sense Eisenhorn has a daemon bound into his service.

Highly unlikely to be one of the twins. Totally believable to be one of the legionaries. Eisenhorn has slipped pretty far down the path of the damned.

...although how far he's slipped would really depend on whose side the Alpha Legion is actually fighting for.

No.. It actually doesn't. He is employing a daemon. That alone make him persona non gratis. He's also on the run from the inquisition proper, having broken even more rules. Between the Daemonhost, chaos book, and his insistence of pursuing a personal war, there really isn't much difference between him and someone like Glaw.

Actually, he's worse. At least Glaw knew exactly what he was. Eisenhorn is just fooling himself. Theres an old adage about how you are who you hang out with.

Adding in a marine from a legion of dubious loyalty is just another nail in his coffin.

*aside from the fact that he's working to preserve the Imperium, rather than destroy it. Which is kind of a big difference, regardless of his methods.

By any means necessary is a moral hazard that allows the enemy to corrupt your soul. By embracing the tools of chaos Eisenhorn has caused Inquisition resources to be taken from their normal tasks. Overall, this weakens the Imperium and plays into the hands of the enemy. For all intents and purposes he has become a Tzeentchian pawn.

Close to Maddness, Far from Safe

This makes me think of the Dark Knight movie:

"Either you die the hero or live long enough to become the villain."

Seems true with Eisenhorn here, the daemon has saved his life and assisted in stopping some pretty bad things happening to the Imperium (at Eisenhorn's command) but should it gain control of Eisenhorn or otherwise corrupt him, will he become a even greater threat to the Imperium?

This is a theme that has been going on in 40k for sometime and often I find it a very cool story point
