I'm trying to understand how to you the Typhus Psyke Attacks (mastery level 2). I know he must use the Psyke attacks from the discpiline of Nurgle.
Here are my questions...
1) Is it, I may use the Nurgle Rot at my discretion OR roll for one of the other Psyke attacks?
2) If I use Nurgle Rot, Weapon Virus, or Gift of Contagion then I will stiff have one Warp charge left. Can't I use another Psyke attack? What if I roll the Plague Wind?

What you do is roll on the nurgle psychic power table. Typhus is lvl2 so he rolls twice.
After rolling for the powers, you may swap any power for the Primarius Power, which is Nurgle's Rot IIRC. You also reroll any duplicates that you roll on the chart.
You can only ever use one shooting attack per shooting phase. There is no limit on other powers aside from your Warp Charges. So you can use as many Blessing/Malediction powers as you have Warp Charges to spend on(and you can't cast the same power twice in the same turn)

I thought you chose whether or not you swap for the primaris power after each roll. So you roll for your first power, decide whether you want it or the primaris, then roll for the second, and decide whether or not you want the primaris power (assuming you did not swap out power one).

Correct. You have to roll one at a time and decide immediately whether to swap for the Primaris. You don't get to roll all of them first and then decide which to swap.
Remember also that Typhus is unique in being a L2 or greater psyker and generating all his powers from Nurgle. Normally a marked Chaos Sorc only gets to generate half of his powers from his god-specific lore.

I'm fairly certain the OP thinks you roll for the psychic powers as you use them, which is not the case. You roll at the beginning of the game and once you determine your powers thats what you get to use for the rest of the game.

Ok, so at the beginning of the game I roll for Psyke powers. On my first roll I can chose to keep it or take the Primaris. Then I roll for the second one and either keep it, take the primaris if I still can, or just not have a second power.

Well you cant choose not to have a power if you've already rolled but no one is forcing you to use it during the game. Other than that you are correct.
