So now that I understand that a squad does not have to start in its dedicated transport, could i take a another unit such as a royal court and start them in it?

Basically, can 5 destruction crypteks start in the unoccupied ghost ark?

Is there anything giving scarab swarms +1 to their cover save anymore or is that gone?

Finally, was there ever a conclusion to the argument as to what cover the aegis defense line provides (3+ or 4+)?

Only the unit that purchased a dedicated transport can start in it. The other unit can start the game beside the transport and hop in at the top of turn one.

No. Only the unit that purchased the transport can start in it.
