I've had Dark Vengeance for all of 6 days now, and I actually have some bikes and terminators put together.

1) But, in reading the rules, I'm trying to make sense of the order of saves.

The attack roll is made:
the dice that hit are re-rolled to wound.

then its:
cover saves or armor saves which ever is better
then a second save for a model with invulnerable save or is it just one save from the three which ever is better?

2) in a close combat when a challenge is issued is it just the characters that fight, or the characters then the units they are in all fight together with the characters just fighting each other.
(sorry if I'm muddling up this question)

It's one save from either Armor, Cover, or invul. Whichever is the best for the situation.

In assault, the challenger and challengee fight each other only, the units not in the challenge fight one another only. Neither shall the two meet until the challenge is over.

So why are there invulnerable saves? because a lot of the armor has a better save than the invulnerable save?

To account for weapons that can blow past armor.

For example, if you are hit with an AP3 weapon and your regular armor save is 3+ then the weapon ignores your armor save; meaning you don't get one.

However, if that model also has a 5+ cover or invulnerable save then you can still roll a save.

The order of things are covered pretty well on pages 150 through 152 of the small rule book you have. Which is:

1. Roll to Hit
2. Roll to Wound
3. Defender rolls the best save available, if any. Might be cover, invulnerable or armor.
