If a Mutilator fails to resist a Mindshackle Scarab, the Necron player gets to choose which weapons the Mutilator will use (by printed rules).

Will this force the weapon choice upon the rest of the Mutilator squad?

"'players must agree how they are going to select their armies, and if any restrictions apply to the number and type of models they can use."

This is an actual rule in the actual rulebook. Quit whining about how you can imagine someone's army touching you in a bad place and play by the actual rules.

The answer seems to definitely be yes then, but probably only on the Necron player's turn.

It should be regardless of the player turn, Unless both happen at the same time in a phase, such as challenges and Mindschackles. For example, on my turn i can decide that its declare challenges first, Mindshackles second, but the necron player can reverse that on his player turn.
When do Mutilators choose their weapons?

Given both players choose at the same init step (best is 4, otherwise 1) the most likely answer is "the person whose turn it is"
