Let's say you have a Pathfinder Shas'ui who rolls a 6 on his Markerlight hit. This means he can make a Precision Shot with it so he puts that marker specifically on a SM sergeant.
If he were to call a Seeker Missile, would it hit that specific character or would it just hit the squad?

No it goes on the unit, and the seeker missle would just hit the unit. It would IMHO of the reading of the rules he would need to wound him and marker lights do not produce wound...

You don't allocate hits with a precision shot.
You roll to wound and then allocate the wound. So in this case the Markerlight never uses the precision shot, just pladces a counter as normal.

So the hit roll determines Precision, but it's actually not Precision until a wound has been inflicted? I can see how this applies to 99.9% of shooting, because 99.9% of shooting isn't relevant until a wound has been inflicted.
However with Markerlights the 'to hit' roll is the relevant one. And the rules specify that 'to hit' rolls of 6 are Precision Shots...
I'll submit this to GW. Maybe they'll deign to make a ruling.

GW called, gave you an answer:
Rulebook, Page 63, Precision Shots wrote:
Wounds from Precision Shots are allocated against a model (or models) of your choice in the target unit.
Tau Codex, Page 68, Markerlights wrote:
Markerlights cannot directly cause damage or wounds.
Precision Shots require the ability to allocate wounds.
Markerlights can't cause wounds. (not they have a S of 0, they CANNOT cause wounds)
Markerlights cannot precision shot.

Not sure how that is difficult to understand. A precision shot simply alters how the WOUND from that shot is allocated. If there is no WOUND then you cannot do anything.
It really is that simple. If you disagree please present an argument otherwise, that acknowledges that the whole rule for P.S. require a wound.
