I'm completely new at 40k. I used to play orks, but not for a long time. I'm starting Tau. I'm currently building a tau commander HQ, and wondering whether or not its worth it to attach the plasma rifle, airburst fragmentation launcher, or cyclic ion blaster? Should I be magnetizing them?

You should definitely be magnetizing them.

As for weapons load out. It depends. as with the new Iridium Armour bumping up toughness it may be worth it to give him some shorter range heavy hitters like plasmas /fb and go to town. otherwise you cant go wrong with missile pods from a distance.

If you want to get into Tau, you'd better learn to enjoy magnetizing your weapons bitz, and faaast.
