Ok, where to start i guess.
Love clan pestilens, but obviously its not possible to run a pure list at anything under 1,900 points, so your looking at 2k+ games.

Now, he makes monks a core choice, which is the massive thing i want.
However, he is just shy of 500 points, has no armour or ward, just 3 T5 wounds.
Theres only so long i can keep him hidden in a unit, and its a fairly slow unit with frenzy, so baiting it is easy to do.

The rod of corruption is pretty damn good, but you need to be in combat to use it, somewhere a 500 point model with no save should ever be.
He can fight pretty well, but i dont want him being challenged, as most lords wont have any issues killing him.

This brings up the issue.
He is a level 3 wizard, but do i really want to risk miscasting anything when alot of the results risk killing him straight away?

The book is nice against weaker armies, but anything T4, it is pretty much useless against.

So theres the issue.
I love the model, fluff and idea behind a pestilens army, but i need to take a points heavy character, who will get squished by a single failed LoS roll, or if he gets dragged into combat.
Any ideas on how to keep him safe?
Or at the very least, an effective way of using him?

Sadly the answer is "no"
I did the same analysis as you did and ... he's just way too expensive (actually, all Skaven Special characters are, even Queek is too expensive when it comes down to survivability, as he has to be the general with his Ld8)
I do love themed armies and I very much miss the old "Clan" armies of the previous armybook where you could have a "Lord of Plague" or something like this

I have a list where I plan to field him (and 2 Plague Furnace + 40 monks as core), but I'll use it for friendly games only

+1 I'm in the same boat its fun to field a pestilens list bu its really poor in terms of playability

8000 Dark Angels (No primaris)
10000 Lizardmen (Fantasy I miss you)
3000 High Elves
4000 Kel'shan Ta'u

Thanks

I had the same ideas with the characters.
Any character thats themed to a certain clan is way over priced.

Ikit at 1st looks ok since he atleast has armour, and can do some damage. (throws out alot of shots each turn atleast)
Throt isnt too bad, but no magic and tons of models with no save really isnt that fun to use.

deathmaster is a great model and he really can deal a ton of damage, he just cant take it. (4 wounds will kill him with his save)
Not to mention a points cost thats higher than most lord level characters.

Queek and tretch - Queek is pretty damn good, more so in a challenge and even more so against dwarves.
He is high on points, but has armour, ignores saves and hits with most of his attacks.
Tretch is just plain bad.
