Do the Chaos spawn upgrades that you can buy (nurgle,Khorne,slaanesh,Tzeentch) count as "Marks of XXXX" giving it the appropriate mark bonus as well.?

No. Forsaken, spawns, giants are just ___ of ___. Same with Daemon Prince. The generic rules/bonuses weren't seen to fit so they gave them different ones. But if anything comes up that asks if they are of that god, they are. Like Epidemius from DoC.

I wouldn't be so sure of that, there were plenty of things in the previous books FaQ that ensured that they were kept separate, for example the now gone nugle banner would effect daemons of nurgle.

however not having a daemons book I can't remember the wording of Epidemius' SR.....

No. They are just upgrades giving them the appropriate upgrades in their unit section.
They are never referred to as having, being or granting marks so you do not get the bonuses that are not in their unit entry.
