The thing sticking out to me is the Charger on the Gun Mages. It's just not a great jack to marshal because you get none of it's inherent bonuses. It really needs focus to work properly, and while you can boost attack or damage from the Marshal ability, on something able to give it focus you can do both with a single point of it. The only way I think I'd run it on a Jack Marshal is with Arlan to feed it a point, and even then, it's not living up to it's full potential with hit's ROF2.

I agree 100% with the charger not being good for the ATGM. That jack really likes to have focus to really be efficient.
I would consider dropping the Charger upgrading the Centurion to a Stormclad since you get free focus from the blades then.
I would aim for something along these lines.

Going off of what i have read from the Battle collage site, The Gun mage officer can give the charger his ability. The only reason he is there is to shoot, and be a counter assault if needed. I am still fairly new to Warmachine as a whole, and very much loving the Cygnar feel/fluff so far.

You have the rules part down, the Charger can get the Gun Mage UA's ability, but it's the lack of ability to get the most out of his shots that is the issue. If you want a shooty jack for marshaling, I suggest a Defender, or even a Cyclone (whose covering fire can help keep your Gun Mages safer).

I'll second the Cyclone, for aforementioned reasons and the fun of creating hails of rune shots.

I guess my only question is how are you planning on taking advantage of Haley's phenomenal spell list?
What she loves to do is grab an enemy 'jack, turn it around, attack an enemy model, then charge the 'jack you just in the back arc and trash it. Or grab the enemy caster and turn them around. Etc.
She needs and arc node to do this, and Thorn lets you do it with impunity. So I like that about your original list. I can't bring myself to like the Gun Mages. They have never earned their points back for me, and Haley really loves to run heavy 'jacks. Under her, they are fast, hit hard, and hit in the back arcs.
I would consider dropping them for a Hammersmith, letting you slam the enemy army out of the way to go for the caster kill with a bonded Stormclad. That's a POW 19 with 5 attacks, 12" movement and reach. 14" threat range, hitting (hopefully) the back arc.

I actually vastly disagree on the above, Gun mages+UA are almost always worth it. If nothing else, they are the best stealth hunters we have, and stealth is a problem for jack heavy armies, due to Bile Thralls.
However, eHaley makes them even better with Deadeye. A 6pt unit that can knock down enemy jacks with impunity? Priceless. And they are far more likely to wreck enemy light jacks with Brutal shot too. Definitely keep them in. Just remember to switch your Deadeye to your Stormblades when they charge in.
I'd also really recommend Thorn over the Lancer on this one.
In fact, I honestly think that your first list is better than your second. Just drop that charger to upgrade the Centurion to a Stormclad. Then add Arlan Strangeways and an extra storm gunner to get even more focus efficiency, which eHaley loves.
