So, a unit of Space Marine Scouts: when do they go in Reserve? Do I make that decision when I deploy the bulk of my army, or, since they have Infiltrate, do I make that decision when I would normally deploy them? I can't seem to pin this one down.

Yes, you make the decision at one of those two times.
Nobody really knows. The rules are somewhat unclear as to whether the Infiltrator rule is 'always on', since the Infiltrators rule seems to indicate it is, but other rules suggest that it is supposed to be a choice.
If you choose whether or not to Infiltrate, then you would go into Reserve with everyone else, or you would deploy normally, or you would infiltrate.
If you always Infiltrate, then you would go into Reserve during the infiltration part of the deployment process. Maybe... there are issues there with timing as specified in the reserves rules.
We know that Infiltrators can go into reserves. But how they go into reserves is anyone's guess.

Really? I thought Infiltrate was compulsory in this edition. Can you point me to which rules seem to suggest otherwise? I couldn't find them.

It's not really pinned down. As such, I don't see any reason why any particular unit couldn't be declared as going into Reserve at any time during deployment before it has been deployed.

Strictly RAW:
Scouts are deployed as normal, so you would have to declare them as being in reserves as part of normal deployment. Scout only allows you to redeploy within a certain range so they cannot be placed in reserve with this rule during the redeployment.
Infiltrate, however, is deployed after all other units have been deployed. It is at this time you would declare your infiltrators as being in reserve or not.
Again, RAW, infiltrate is always on and it just says when you have to deploy.

This is wrong. Units are committed to reserve during the "normal models" step of deployment, and a unit placed in reserve does not deploy. The "always deploys last" part of the Infiltrate USR does not apply because the unit in question is not deploying at all.

Units are placed in reserve "During deployment," whether that is at the beginning or end of that deployment is irrelevant.
If you can show me where it says normal models I'll tip my hat to you.

@peregrine: what is normal? The model has infiltrate and its "normal deployment step" is pretty late in the process.

This is an interesting question. Honestly in all my games I don't even remember at what step in deployment I have told my opponent (or even decided) which scout unit is doing what.
It's usually best to be up-front with your infiltrating/outflanking troops buy from my experiences people don't really seem to mind exactly when it happens.
Even at tournaments (probably more fun/casual ones) no one has cared.
My opinion on the matter anyway.

All infiltrator never deploy at regular deployment, they deploy during the deploy infiltrators step; this includes putting them in reserve.
you decide to outflank when you are preparing your unit for reserves.
