So, let's say you have... I don't know, a Great Unclean One, and when you roll for Warp Winds, you get a Punished by the Gods result, making him take a Daemonic Instability check on 3D6, and he fails it. You are supposed to remove him from the board with no saves of any kind allowed. But if he has the 4+ FNP from the Greater Reward table, would he be allowed to use that FNP? Or would it be negated with himself?

Yes FNP may be taken from any wounds caused by a failed daemonic instability check barring double 6's

FNP only works when they actually take wounds, so if it says "remove from board" and not "takes X wounds" there would be no FNP roll.

Feel No Pain is not a save of any type but simply a special rule that causes effect X when event Y occurs. It just happens that Y occurs quite often, during the wound allocation stages, so you end up using it almost as much as proper saves. Therefore in order to deny the use of Feel No Pain from triggering, the restricting rule would need to be worded to directly address it or designed to completely bypass the event that triggers it.

Okay, so let me be a bit more specific (sorry about that!). The GUO rolls the 3D6 Daemonic Instability and gets a 14 (no doubles). Would he be able to take FNP for that?

As long as it's not Instant Death he'd be able to roll FNP for any wounds he suffers, yes. That's what FNP does.
