I have a SM Chaplain which is fairly old and has a power sword and bolter. I am loath to give him a Crozius, as I don't have one and he's quite small, so it would look rather out of scale, not to mention the fact that I quite like the sword. Would I still be able to use such a character with his current sword and bolter, given that he should technically have a power maul? I would of course use the profile for a PM even though his model sports a blade, so there would be no discrepancy between the current Chaplain equipment and that on the model, and so this is purely a matter of asthetic and WYSIWYG.

I'd be fine with it, I can fully understand not wanting to hack up an old model for the sake of WSYWIG, and as long as you explained it I imagine most players would accept it. Certainly in casual games I'd be very surprised if anyone had an issue with it.

If it's a very simple Chaplain loadout, like say, stock with no upgrades, I'm sure people won't mind. If he's going to be kitted out with a whole bunch of upgrades that aren't on the model at all you might want to consider making a WYSIWYG model.

Or you could just give him the Burning Blade/Primarch's Wrath and wreck face.

Out of interest, what Chaplain is this? I don't remember one ever coming with a sword. Or was it one from the days of separate plastic arms?
