If you had to speculate, or actually knew from canon unread by me, what would be the relationship between the Minotaurs Space Marine chapter and the Inquisition?

The Minotaurs are the High Lords of Terra chapter. I would imagine the Inquisition works with them, to root out rogue space marine chapters.

Being the High Lord's personal chapter, the Minotaurs are almost above the Inquisition. At the very least level with them.
As mentioned, this isn't something the Inquisition finds appealing. They don't like Marines in general who are largely independent of the Imperium. Marines predate all current Imperial organizations and enjoy privileges to match. No Inquisitor could openly accuse marines of Heresy without undeniable proof, otherwise he'd be torn apart by his fellow inquisitors.
The Minotaurs take that suspicion to the next level.
Of course, since one of the permanent seats of the High Lords is for the Inquisition its not like they have no direct influence.

Well... no.
The High Lords themselves are not above the Inquisition, as an organization. At least one of the High Lords is, themselves, a Lord Inquisitor (Grand Master of the Inquisition, if my memory serves, is their title).
Though I can see how the OH gets miffed that the HLoT may be using an SM Chapter to deal with things that are normally within the remit of the OH... after all, if you're sending the Minotaurs to handle some human rebellion on some far-off planet, that's normally the job of the OH.

The HLoT are using the Minotaurs as their personal attack dogs. While the Emperor used Leman Russ to beat his more unruly Sons (heh) back into line, even sanctioning the destruction of two other primarchs, the Space Wolves have made it abundantly clear that they will take no orders from anyone other then the Emperor or Russ himself. So the HLoT needed a new chapter to help carve up rogue SM elements, thus, Minotaurs.
